In September 2020, on the joint conference of the GMDS & CEN-IBS 2020, I gave a talk on “Reproducible bioinformatics workflows: A case study with software containers and interactive notebooks” with Pal Westermark as a co-author.
Reproducible specification of workflows in bioinformatics is challenging given their complexity. We developed a new statistical method in the field of circadian rhythmicity, which allows to rigorously determine whether measured quantities such as gene expression are not rhythmic. The statistical test itself is not the focus of this talk. Instead I describe our bioinformatics workflow and how we use Jupyter notebooks running inside a Docker software container. It allows full reproducibility of our computational work.
